Description

Objectives
This WP aims to deliver VREs supporting educational activity run by ICES, IRD, other EU academic institutions and SMEs. These VREs will largely reduce trainers’ effort in preparing the environment for courses and workshops. They will support courses addressing, among the others, vessels activity monitoring, fisheries managements, biodiversity conservation, taxonomic studies, oceanography and aquaculture production optimization. Services, tools, models, interfaces and datasets will be developed or integrated to address these topics.

Description of work and role of partners
ICES, CNR, UOA, FAO, IRD
The WP is divided in four tasks. The first one is dedicated to the development of common features across all the supported training courses while the remaining three deliver VREs covering specific training needs in ICES, IRD and other academic organizations and SMEs. These VREs will offer: (i) a completely innovative and powerful environment supporting practical uptake of scientific knowledge by leveraging on the e-Infrastructure capacity, (ii) access to a large variety of data sources and tools; (iii) virtual and ubiquitous workspaces equipped with a large variety of always upto-dated models. Each of the developed VRE will consist of as many virtual laboratories as are required to meet the demand expressed by the corresponding communities.

January 2016 Activity report

This month, the courses to be offered, with the use of VREs, have been compiled. Contributions have been received from ICES, FAO, UOA and NTUA.
From this list of courses, the required VREs can be planned.
The compiled list can be found in the Milestone 4 document.

Thus a request for the data management plan has also been sent, with a reminder of where to upload the data. At this stage, real data is not required, but meta data and/or typologies will suffice.

WP8 members met at the TCOM meeting in Rome, 25 - 28 January (see minutes)

Task 8.1: CNR: Conference call with ICES to explain CMSY and algorithms importing #1560
In WP8 it was agreed to organise a course in Pisa on April for ICES, UoA and possibly FAO participants #1560
CNR continued supporting a University student's internship on e-Infrastructures and geographical data interpolation. This activity has also resulted in a 1h dissemination seminar on BlueBRIDE at University of Salerno, held by the student (apart from the dissertation). This demonstrates how WP8 activity can later produce WP3 activity #1284

Task 8.2: ICES: Plans have been made for a representative from ICES (Mike Drew) to be trained in the VRE, in the week of the 11 - 15 April.
A VRE has been generated for the first ICES training course on training in the R environment. So far, the instructors are reluctant to make use of the VRE, as they are happy with the hub that they have already been making use of on previous training occasions.

Task 8.3: IRD: Discussions and specifications to define What Services should be made available within Stock Assessment VRE:
- Re-execution of past runs / Reproducible Science: everybody can re-execute the past (preparametrized) Stock Assessment experiments (individuals and groups). This requires first the whole ICCAT stock assessment workflow to be executed within the infra (WP5 issue: https://support.d4science.org/issues/1903).
- New runs (Serious Games): working group participants are "playing" with the model in a friendly VRE, the system keep tracks of experiments and comments explaining the decisions made by participants. Provenance database becomes a research object. This requires to share as well some reference experiments with a group / VRE.
- New runs (Serious Work): facilitating visualization and collaborative work by keeping tracks of comments:

google doc like environments for collaborative edition and comments: from knitr & rmarkdown,
annotation of plots: Plotly..
interactive plots: rCharts & Slidify, Shiny.
Related services:
- automated reports services: by using knitr compilation (WP5)
- Dashboard Services: to browse and compare a set of indicators. Expected to be possible with shiny like visualization applications (if shiny is not available within the infra to be done within WP5)
- Data Discovery services: related to data management plan and FORTH activities if we generate some RDF metadata along documents generated by WP5 processes.

Specifications to define Services to be made available out of Stock Assessment VRE:
- Desktop applications using StatMan processes (e.g. Qgis, EwE desktop application)
- Web Clients applications using WPS processes from javascript codes (like Openlayers with WMS/WFS...): for example to recompile a knitr document or calculte and indicator and display the resulting plot from a Web page

Task 8.4: UOA: Technical meetings with the technical team of WP6 - Blue Economy for the training requirements of the Blue Economy Use cases #1944
- Discussions with the professors of University of Athens (UoA), National Technical University of Athens - NTUA, University of Ioannina, University of Thessaly and TEI of Messologgi regarding the training requirements of the specific courses.
- Provision of the 2016 courses list from UoA at the Rome Tcom meeting #tcom
o It has been discussed and agreed with CNR a seminar during April regarding the features of the BlueBridge e-infrastructure - Participants: ICES, UoA and possibly FAO #1560
- A six hour training course, based on CNR (Gianpaolo Coro) tutorial, took place in NTUA between 25 - 28 January 2016 on e-infrastructure, VRE's in general and specifically for our infrastructure (architecture and standards)- attendees: 50 students

November 2015 Activity Report

Task 8.1: CNR: Internship on D4Science is continuing. The trainee has learned to produce an algorithm for the Statistical Manager and has gone through the study of a number of technologies the e-Infrastructure uses: Dependency Injection, Hibernate etc. #1284

Task 8.2 ICES: Training course programme for 2016 finalised, with seven courses spread through the year, six of which are brand new course topics.

Task 8.3 IRD: Nothing reported in the activity report for November 2015

Task 8.4 UOA: During the first WP8 skype meeting where a two phases training strategy have been discussed, there was a suggestion by UoA the CNR courses to Sorbonne (Marie Curie) and to University of Pisa to be used as a basis for a relevant course to:

UoA - Department of Informatics and Telecommunications
NTUA - National Technical University of Athens - department of Electrical and Computers Engineering
First discussions have already been taken place with the responsible professors on Information systems and Data Bases of the above departments

Similar discussions also been realised with the professors in Technology Educational Institute of Western Greece and University of Thessaly for designing a course first for the professors (trainers) and then for the trainees (students in marine and icthyology domain)

October 2015 Activity Report

Task 8.1 CNR Activity was conducted by CNR to ask BlueBRIDGE supporters to confirm their interest in hosting courses. As result, University of Pisa approved a 20 hours course in the current academic year, for the PhD in Computer Engineering. The title of the course is "Signal processing and mining of Big Data: biological data as case study"; attendees will use the e-Infrastructure to conduct experiments on large time series and geospatial datasets.

CNR was also asked to manage a lecture at the Pierre et Marie Curie (Sorbonne) University in Paris, with a later discussion with professors, and was asked for managing a longer course in March or April.

At the beginning of the month, CNR promoted the CMSY model for stock assessment at the WKLife V ICES meeting. In this meeting the e-Infrastructure was mentioned as the platform that will host this model (along with other ones) to allow other scientists use it without having prerequisite R-language knowledge. As consequence, some scientists expressed the interest to learn more, possibly through a course.

CNR is also bringing forward an internship on the BlueBRIDGE e-Infrastructure. So far, this has produced a new processing algorithm that has been added to the Infrastructure offer. The internship is using many of the collaborative tools provided by BlueBRIDGE: SVN, Maven, Workspace, RedMine ticketing system, Statistical Manager programming framework. In the end, the result of this activity will be a study plan that can be reused by other partners or exported as training practice for the BlueBRIDGE e-Infrastructure.

Task 8.4 UOA Eleni Petra from UoA participated in one day meeting with researchers from HCMR (Christos Arvantides – Senior researcher and project Cordinator of LIFEWATCH CREECE and Nicolas Bailly - Scientific Director of the project LifeWatchGreece (www.lifewatchgreece.eu) and Coordinator of the Greek Taxon Information System) and from Athens University of Economics and Business (Greece), Professor Phoebe Koundouri – also founder-scientific-director of the private non-for-profit ICRE8: International Center for Research on the Environment and the Economy (www.icre8.eu) and the founder and scientific director of ReSEES: Research team on Socio-Economic and Environmental Sustainability at the Athens University of Economics and Business and members of her team Ioannis Souliotis and Amerissa Yannouli.

The main agenda and the discussion topics of the meeting were:
1. Presentation of the LIFEWATCH main objectives, results – special focus on VREs
2. Brief presentation of iMarine and Bluebridge VREs and the available tools.
3. Presentation of ICRE8: International Center for Research on the Environment and the Economy scope – training requirements for e-infrastructures and VREs and case studies to marine and environmental communities

Further discussions will take place in the near future towards the direction of the production of one e-learning course related to e-infrastructures and VREs based on the needs of marine and environmental research institutes (e.g. HCMR, ICRE8)

The internship of the University student at CNR finished. Training material and a degree thesis were produced #1284.

March WP8 activity report

Task 8.1: CNR: The CNR has started hosting a PhD secondment period on Ecological Modelling and Satellite Data Analysis. The PhD student has started using massively the e-Infrastructure processing facilities, in order to find an automatic classification of hyporheic zones of UK rivers. This activity will finish on the 15th of April

Task 8.2: ICES:
Evaluation survey created online, on SharePoint, to evaluate the success of the use of the VRE for the ICES training course in the R environment. In future, a survey should be available on the VRE itself, to review the utility of the VRE. The results of the evaluation should be stored for reference and for future review.

Participants and instructors of the training course have been strongly encouraged to make use of the VRE for the course. However this is proving to be harder than expected. Therefore the results of the online review are limited.

Presentation of the Blue Bridge, and especially Blue Skills at a meeting at ICES HQ with the World Maritime University (WMU) based in Malmø, Sweden. The aim is to extend the reach of the training, and subsequent use of the VRE.

Course lead by Jeroen Steenbeek (IRD), Marta Coll (IRD) and Villy Christensen (UBC), with contributions of Carl Walters (UBC) This course provided a basic overview EwE covering Ecopath, Ecosim, and Ecospace, and included the presentation and practical exercises on current capabilities of the software to connect to FishBase and Obis, and the newly developed BlueBRIDGE link to FishBase. Opinions of students were collected and will be used to plan future connections.

  • Running of ICES training course, Data Limited Stock Assessment, 12 - 16 September, 2016, in Reykjavik, Iceland. The course made use of the VRE. But had several problems with the initial use of the VRE, due to the need for WinRAR, which had not been expressed earlier. But this was fixed by e-mail correspondence between the course instructors and Massimiliano.

  • Running of ICES training course, Design and Analysis of Statistically Sound catch sampling progammes, 12 - 16 September, 2016 in Copenhagen, Denmark. The course made use of the VRE for information, document sharing and communication.

  • Cancellation of ICES training course on Management strategy evaluation. Postponed until 2017.

  • Participation of BB at the ICES Annual science conference, 19 - 23 September 2016 in Riga, Latvia. The Blue Bridge project was represented with an exhibitors stand in the main hallway, with a demonstration video, banner etc. (Q: How can the reach of this exhbition be quantified for the KPI target? We had 661 conference participants, all of whom had the chance to see and experience the demonstration, but is that a fair number to enter for the KPI??)

  • ​BlueBRIDGE workshop: Innovative technologies at the service of the aquaculture, fisheries, and research sectors

"BlueBRIDGE: Cloud infrastructure serving aquafarms and supporting models" H2020 Project workshop on “Performance evaluation, benchmarking and decision making in aquaculture, Strategic Investment Analysis and Scientific Planning/Alerting - relevant VREs” took place on 7 December 2016, @ICRE8.

The programme included:
a. Introduction to Bluebridge & VREs, presented by Eleni Petra (NKUA, ATHENA RIC)
b. Performance evaluation, benchmarking and decision making in aquaculture VRE, presented by Gerassimos Antzoulatos (ι2S)
c. Strategic Investment analysis and Scientific Planning/Alerting VRE, presented by Haralambos Dimitrakopoulos (CITE),
d. Social and environmental monetization models for Blue Economy, presented by Stella Tsani (ICRE8)

The participants gained insights on the project's work and outcomes. During the workshop the two BlueBRIDGE virtual research environments (VREs) on Performance evaluation, benchmarking and decision making in aquaculture and Strategic Investment Analysis and Scientific Planning/Alerting were showcased together with the relevant techno-economic and socioenvironmental models.

5th - 9th June 2017 ICES training course on stock assessment introduction, which successfully made use of the VRE for student communication, information distribution and for the R studio and sharing codes.
12th - 16th June 2017 ICES training course on Introduction to abundance estimation from fisheries acoustic surveys​ which successfully made use of the VRE for student communication, information distribution and for the R studio and sharing codes.
The VRE was also used to deploy the training evaluation survey for the first time. This had mixed results, and feedback to the new survey function has it's own ticket for development, once other WP participants have feedback.

Communication with JIm Berkson, potential instructor for training course on data limited stocks, for an ICES training course in collaboration with FAO

Meeting with Fritz Køster and Marja Koski on the cooperation on online training course on ocean management, for which ICES will employ a 6 month position to develop and deploy an online training module, to be hosted on the BB structure. Job announcement has now been finalised, as will be made public and open to applicants very shortly.

ICES training course Introduction to the R environment​, 21–25 August 2017, ICES, Copenhagen, Denmark​​​​.
Access to the VRE was given to all instrcutrs and students, however the instrcutrs chose not to use it.
*the reason we do not use the VRE is because in than "protected" environment you will not hit various stumbling blocks (e.g. problems when installing some packages or programs) nor learn your way around your own computer from within R (location of files, etc.). this we have observed is sometimes the most frustrating part of R, particularly for the novice. we will hence explain and solve such issues as we hit them during the course, making you hopefully better equipped with dealing with future issues once back home.

Access has been grated to participants of the last two 2017 ICES training courses, Bayesian network analysis (12 to date) and Broadband wideband acoustics (24 to date). Instructors have been sent the new flyer, listing the VRE facilities.

Planning has begun on the recording of two demo videos, for the use of BB VREs. The material will be presented by Scott (and Nathan), and recording support will be done by Morten. Time frame will be identified shortly. Hopefully to be ready before December.

1. Agreed with FAO Fisheries department on the use of a VRE in support to a TRAINING in FAO on SDG 14.4.1. The training will have approx. 15 participants and run 21-24 November. It will use a VRE and an integrated RShiny app that is being developed (It will have models for CMSY, ELEFAN, and a Yield per Recruit method)
2. Negotiating with FAO Fisheries department the development of an e-learning course on SDG14.4.1, a first version has to be prepared by Dec 31, and is likely an advanced version of the training VRE
3. Discussing with WECAFC and NOAA (N.Cummings / N.Vaughan) on the potential use of on-line methods related to stock assessment for analysis of several stocks from the region. Pending dates and venue, the stocks will be selected.
4. Discussing with WECAFC (through Y.Laurent) the options to improve the collation and analysis of Fisheries statistical data using BlueBRIDGE provided solutions. Pending dates and venue, the RDB related tools and datasets to present will be selected.

November 2017 Activity Report for WP8

Task 8.1: CNR
CNR contributed to the FAO course on Stock Assessment in terms of technology and also with practical support at the meeting. Further, the stock assessment course allowed CNR to talk about the CMSY model and its recent results presented at the EU Parliament #10195
In this view, the course included T8.1 effort by CNR and also a lecture with consequent hands-on activity. About 20 representative scientists mostly from developing countries participated to the course and heavily used the e-Infrastructure.

ICES successfully ran a training course Bayesian network analysis including the socio-cultural dimension from the 27 November–1 December, at the ICES HQ in Copenhagen, Denmark​. There were 13 participants and 2 instructors, all of whom were granted access to the dedicated VRE for the course (https://i-marine.d4science.org/group/ices_bnetworkanalysis) The participants made extensive use of the VRE for communication, file sharing and dissemination of information.

Particular interest from Igor Eulaers from the Institute for Bio-science at Aarhus University, for how the VREs can be further used for project work. Contact passed on to Sara, and he has received the BB flyer.

IOTC SS3 VRE:
presented a summary of the VRE at the Western Indian Ocean Marine Science Association

continued the preparation of the user guide for the IOTC_SS3 VRE (ongoing)
Ichthyop VRE:

algorithms deployed to set up the related VRE: #7449
Finalization of a knitr article compiled with RStudio (submitted with a DOI on Zenodo for data and codes). Compilation with sharelatex still needs to be validated. Will be used later as a use case for reproducible science
Tuna Atlas VRE: presentation of ongoing work at IOTC Working Party on Data Collection and Statistics.

Others: organisation of a workshop in Montpellier Agropolis, beginning of January, with around 30 data managers working for differents institutes (CNRS, INRA, IRD...)

VRE used for the ICES training course Principles and methods of broadband/wideband technologies​, which took place 8-12 ​December 2017, Bergen, Norway​. Currently awaiting feedback to the VRE from the course instructors.

IOTC SS3 VRE:

Coordinating common goals and defining next steps regarding the IOTC_SS3 VRE with project partners
Expanding the VRE to include NOAA interests (e.g. NOAA species)
Coordinating common goals and specificatoins regarding the IOTC_SS3 VRE with project partners, with a next step being to involve more directly the NOAA SS3 developers and to Include NOAA species models (i.e., greater amberjack, GAJ) into the VRE to showcase what is available and whether it is useful and of interest to NOAA.
ICCAT_BFT-E VRE: Discussing new plots to be integrated within the shiny app for ICCAT BFT-E

Task 8.4: UoA
A training course, with the title: "Blue Economy: New generation tools and Services for Aquaculture" took place at Department of Ichthyology & Aquatic Environment (DIAE), University of Thessaly (UΤh) where 100 students and two professors have been informed about the BlueBRIDGE objectives, the main issue of VRE and the specific VREs of the Blue Economy pillar All the participants have been interactively and very actively practiced on the Aquaculture Training Lab providing interesting models and technoeconomic figures

February 2018 activity report
All partners participated in the 7th TCOM meeting, hosted by the FAO in Rome.
All partners participated in the project final event in Brussels 14 + 15 February 2018
Task 8.1: CNR
A lecture was held in Malta on 14-16 Feb. by Università Politecnica delle Marche #11205. The lecture was part of a professional course on research diving in collaboration with other EU projects. It regarded underwater photogrammetry and surveys. The teacher built up a public Web interface for the students to upload data on the Workspace, and during the nights they run 3D reconstructions of the photos collected during the day. This activity has made us reach the KPI of course for students.
CNR has begun supporting online training through a specific set of VRE applications, designed both for students and teachers #10836
Task 8.2: ICES
Online training course on oceanography activity for February:
• Advised on development on the training application.
• Testing the training application
• Created the course on the VRE
• Uploaded the Oceanography course to the BB VRE
• Recorded and edited the introduction video for the oceanography course.
• Uploaded videos to YouTube in order to be shown on the BB platform
• Created subtitles for the video content for the course
• Final edits on the content (editing mistakes etc.)
• Created questionnaires
• Wrote descriptions, course information and created the structure of the course on the VRE
